A friend and I are looking at developing a game to teach immunology. We are
looking for someone to answer questions - some newbie about the Unity game
framework

If you have high level questions about Unity Steve I may be able to help.
We explored Unity for a while before deciding Flash/Air was the better
mobile solution for us.

But if you're talking API level questions I'm not the right guy.

Were I looking for a game engine, I'd start by looking at: HTML5/JS,
Flash, Unity 3D, and Unreal (UDK). I don't know of current viable
Java-based game engines; they may exist.

There's a large healthy Seattle Unity Meetup. There are Flash and HTML5
user groups and Meetups as well.

it depends on what kind of a game you want to write. 3d game engines are
hard to find in Java but Android has a ton of games which are written in
Java. For that matter, do you want to write a PC based game, a browser
based game or a game for tablets/phones?

http://en.wikipedia.org/wiki/Minecraft is written in Java
I believe it leverages
http://en.wikipedia.org/wiki/Lightweight_Java_Game_Library

If I were writing a desktop game Java would be a pretty obvious choice but
we need to target tables, phones and desktops which means learning another
platform

Check out https://www.scirra.com/ https://www.scirra.com/ - generates HTML5-based games. Has a JavaScript plugin model. Even if you decide to go for Unity/3D later, I'd recommend Scirra Construct for prototyping. 3D is a bit investment in assets. Cheers,

Try talking to Chip Hallett, founder and CEO of the Reactor, a gaming
startup foundry in Seattle and Redmond
http://www.washingtoninteractivenetwork.org/reactor/ . They nurture gaming
startups (for free, .gov funding, for 6 months), and have a wide network of
really good resources in the gaming/imaging industry in Seattle. Tell him I
suggested you get in touch with him, ok?
